I highly recommend the Stella emulator!

I haven't done any Atari emulation in a long while, but when I did I used z26 Which can be found here:

they've removed the GUI from it, but there are various frontends available, one even on the page linked above.

as for NES ROMs, I would suggest everyone's favorite:
